Ganondorf was biding his time, waiting for Me and Yamek to get the rest of the Crystal stars just to steal them from us when he gets the chance

(We got the ones at Hooktail's, Glitzville, Poshley Heights and the moon. Those are the ones I remember.)

(If I remember right Ganondorf and Dupo have the ones from Pirate's Grotto and the one from Boggly Woods.)
